OK, here is a quick list, although not exhaustive.
On a public transport, talking on the phone is a taboo.
On a public transport, using SMS, email, etc. is OK, unless you are near the priority seats.
When you ride a taxi on the back seat, NEVER open or close the door by yourself. It is automatic.
When you ride a taxi on the front seat, ALWAYS open or close the door by yourself. It is NOT automatic.
In a cafe, a restaurant or a bar, you don't need to tip.
In a cafe or a restaurant, you will probably be served with a glass of water first. It is free. Tap water is drinkable.
If a waiter came to you with a water pitcher in hand, he/she is probably asking if you want a refill. It's free.
Tipping is almost never required.
Unlike in Europe, most people carry an umbrella if there is possibility of raining. Actually, many of them do regardless of the weather.
Unlike in Europe, when shaking hands or making a toast, people might not look into your eyes.
Unlike in other North Asian countries, when you eat ramen, etc, lifting the bowl by hand and eveng sipping the soup from the bowl is acceptable.
Some restaurants offer to serve the rice in half or double size. The price may be the same or slightly different.
How do I get to Mount Fuji?
You can climb to the top of Mt. Fuji only in summer. During the rest of the year you can climb to the middle by a car.

Are there any dialects in Japanese?
Yes, many. Here is an example: English: The weather will probably be fine tomorrow. Tokyo: Ashita wa hareru deshou. Northeast: Asuda wa hareppe naa. West: Ashita wa hare ya ne. South: Ashita wa hare de gansu ne.
Where in Japan would you recommend visiting?
I'd recommend to visit Tokyo and Kyoto at least. The sea of Okinawa islands is stunningly beautiful, but the sunbeam in summer is dangerously strong. If you want to see snow in winter, Hokkaido region is a safe bet. For safety, lease remember that some cities of Hokkaido don't use anti-slip substance for snow, making the roads extremely slippery.
How long would you recommend to stay in Tokyo for?
It depends on what you want to see and do. Stay at least for a week if your circumstances allow you to.
